I certainly oppose Chick fil A's stand on same sex marriage (I might eat there otherwise). But in this situation, it looks like a record is being built that supports rejecting the drive through on city planning/urban design and traffic management grounds. It really doesn't sound like the discussion has been based on their broader politics.
